In your case you have to:
1- Create two alterenative BOMs.
2- Create two different Recipes and Production Versions
3- You can use Quota arrangement if you know which % will be produced in each line. This is recommended so you can plan thru the MRP the replenishment of the components of both alternative BOMs.
If point 3 is not possible (if you can not specify the %), then you will have to assign the version at the time the order is created. The only problem here is that if the BOMs have different components, in planning you will only be considering one of the BOMs. This means that you will need to plan those components that you have in the second alternative BOM and are not in the first alternative BOM.
